Most monitors also "remember" the settings for some number of different
resolutions, so this shouldn't affect the non-GPL resolution (i.e. if you
run Windows at 1280x1024 but GPL at 1024x768 the monitor will adjust its
settings when the resolution changes).
Now if you're asking how to get rid of the black bars above and below the
image in GPL (i.e. the "letterbox" appearance) that's there by design, it's
supposed to be that way :)

When Windows queries the monitor it'll get an ID string from it. This gets
matched to the default Microsoft INF files or the specific monitor's INF
file and the default (recommended) refresh rates are loaded in. If you
don't supply the INF file (usually it's on a floppy that came with the
monitor) Windows makes a guess (frequently bad).
If you don't have a INF file or disagree with the defaults you need to make
Windows "learn" your preferences:
1) Step through each resolution *AND* colour depth you use
2) In Display Properties -> Advanced -> Monitor set the refresh rate as high
as possible (consult the monitor's manual) or where ever you are happy with
it. One or more of the recommended refresh rates in the monitor's manual
will create a image that almost fills the screen. Make any fine tuning with
the monitor's controls and as Rob says the monitor will remember those.
3) Exit the Monitor properties and accept the changes
4) Goto step one until you're done.
You must do each resloution *and* colour depth separately and accept the
changes before returning to step one (so you'd do 1024X768X16-bit then
1024X768X32-bit, etc.) .
Now Windows knows your preferred refresh rate for each resolution *AND*
colour depth.
