In theory, AGP.  But the "real world" difference so far has been very small.  
However, if the emphasis in games goes to uplading very large texture maps
from system memory, AGP may serve you well (though the trend lately is to put
as many as 16-32MB of RAM on board the video card, a faster solution).

Since the price diff is pretty much nil (excepting the occasional rebate there
might have on one, but not the other), I'd get the AGP vid card if you have
the slot. Frees up a PCI slot, if nothing else.  I wouldn't upgrade to an AGP
MB for the sole purpose of getting AGP.

Also I believe that AGP runs at the same speed as the CPU while
a PCI video card would run at the same speed as the bus. Anyway
I am pretty sure there is a speed difference between the two slots.

AGP runs at 66 or 100Mhz, not the CPU speed (wouldn't THAT be nice!). It is

 PCI runs at 33Mhz, or sometimes slightly more if you overclock.  There is
always the factor that overcocking may confuse your video card if it is too
far off the spec it expects.

AGP is faster, especially with 2X-AGP as in the TNT nVidia chips. You must
have a mainboard that supports this, such as the Asus P2B series with BX
chipsets. ABit/BX series boards also support 2X-AGP. Heat has been a problem
with some of these, but I have had no problem with my STB V4400 AGP without
a fan. Some boards are now coming out with a fan on the TNT chipset such as
the Canopus, Asus, and I believe that Diamond has also started putting a fan
on their TNT cards.
